Fix links in README for templating and CLI sections

Updated links in the README to reflect new documentation structure.

Updated three Quick links targets: bun init and bun create now reference runtime templating docs, bun upgrade references installation docs, bun run references runtime/run-a-file docs. Previously the links went to 404 pages.

Tested in GitHub that links now go to related pages.
